If StJ car rental cannot accomodate your arrival time, do you have a villa manager that can help out? If all that fails we have used L&L and they do have a late pick up time.

Since the beach day is pretty much limited by the onset of no seeums and mosquitos at dusk for many, I would say that it would depend on how early you rise and can get on the beach and if you can plan accordingly to where to get lunch of if you plan on bringing it. My personal thought about where I would take a dinghy is this, don't rush your day by trying to make Waterlemon. Hit the beaches that you want to see most, the ones, like you say, that are more difficult to reach by land. Waterlemon is a nice hike from the parking lot. It is flat and easily traveled...

There is a scooter rental place in Cruz Bay, I think I saw it near Delbert Hill Jeep rental which is across from the Lime Inn.
I will join the majority and will not recommend it for safety reasons because of StJ roads and weather.

We stopped in at Calabash Market on our way back from Lameshur. We found it clean and organized with most everything you might need.
